When I saw this term I originally thought it was just in reference to the crystal structure but then I saw it used regarding a flaw in the diamond. I’m confused!

Yes, a diamond is simply a crystalline carbon but the term ‘diamond crystal’ you are talking about is a type of inclusion or flaw in a diamond. They are simply small diamonds that got trapped in the larger diamond as it crystallized. There are various types of diamond crystals such as: crystals, needles, clouds, and pinpoints.
